The Mets were held to 4 hits in the game which included home runs by Juan Soto, his 43rd, and Francisco Alvarez.
The rubber game in the series is Thursday night at Wrigley Field.
The Yankees are still hot after blowing out the White Sox 8-1 from the Bronx.
Max Fried earned his 19th victory of the season after striking out seven. Aaron Judge launched a pair of home runs to become the fourth player in major league history with four separate 50 home run seasons. New York is tied atop the AL East.
Jonathan Cannon was charged with the loss after allowing five runs on six hits and a walk for Chicago, which has dropped four straight.
The White Sox have now lost 100 games for the third straight season.
The Yankees go for the 3-game sweep in the series Thursday night in New York.
