Shota Imanaga took the loss as he gave up 8 runs in 5 2/3 innings.
Seiya Suzuki had 2 home runs and Dansby Swanson also homered as the Cubs have now lost 6 out of their last 7 games.
Chicago leads San Diego by 2 games with 3 to play for the top wild card and home-field advantage in the opening round of the playoffs. The two teams will meet in Game 1 on Tuesday.
The Cubs play St. Louis at Wrigley Field on Friday afternoon.
